The Dons got through their second round tie with a come-from-behind extra time 2-1 victory over Cardiff City on Tuesday evening.
Ronald Koeman's Saints side took the cup competitions seriously last season. However, the Saints came unstuck against plucky League One stalwarts Sheffield United in a 1-0 loss.
Last season's League Cup campaign was considered successful after impressive wins over Millwall, Arsenal and Stoke City all away from home before succumbing to defeat at Sheffield United's Bramall Lane ground.
Following a season of nothing but away ties in the League Cup, this will see Southampton start playing away from St. Mary's once again.
MK Dons were promoted to The Championship from League One last season and have enjoyed a good start to life in the second tier of English football with seven points from four games, sitting pretty at fourth in the league's playoff spots. The Milton Keynes-based team also have Saints youngster Sam Gallagher on loan at the club.
Current MK Dons regulars Ben Reeves and Cody Cropper were both on Saints' books as youngsters.
